Likely yes, subject to the booking being in a valid fare class as per flights any other OneWorld partner airline. You have to check the fare class to the relevant airline earnings table on the Qantas website. This is easy to check for JAL international bookings as it shows you the fare class letter during the booking process. However, much more difficult for JAL domestic where the fare class isn't shown.
For example, some recent JAL domestic first class fares were class 'A' and therefore only earnt at flexible economy rate (not even sure that's right as A wasn't shown as a valid domestic booking class, but that's what the system did and Qantas wouldn't change despite complaining).
Keep your boarding passes. I recently had to request a boarding confirmation statement from JAL before Qantas would credit points and then they objected because the booking system sometimes joins my first and second name together. One of those less than satisfactory interactions with Qantas.
Last year I did JAL Seoul to Tokyo, business and received 825 points and 40 status credits. Tokyo to Melbourne, business 6000 points and 60 status credits. No idea what fare class but would have been the cheapest that was available.

Hi All, Qantas platinum with questions on JAL.
Flying within Asia on JAL business next month, will I receive status points?
On Qantas point calculate Cathay, JAL and Jetstar are all airlines to look at to calculate points.... however when I click JAL nothing comes up?

I recently flew domestically on JAL economy HND-CTS, booked directly on JAL website and received 10 SC and 325 Points each way.
