2 have been reconfigured.. OEG and OEI (i think) .... OEH has recently positioned Xiamen (from maintenance) to Avalon (where cabin refits are being done), so is rumoured to be the 3rd
more than likely correct..QANTAS primarily use their older 3class 744s (56J/40W/275Y) on the SYD/NRT route.. regos OJA OJB OJI OJJ.. but as well all know things can change due to a/c subs on any route..the new refit a/c can pop up anywhere if needed!
The remaining 747-400s will not be refitted, and will be retired over the next few years. Its hard to work out exactly how they will manage it though. The 787-900s are not due untill 2013/14, so several non-refitted 747s will likely be hanging around to cover routes such as SYD - JNB, SYD - NRT, SYD - BKK etc. untill the 787s arrive. The 9 refitted planes will be used to cover SYD - DFW, BNE - LAX, maybe even SYD - FRA (if A380 13/14 arent used to cover that route)

Wait, you said the 3 Non-er to be refitted will be OGS OGT and OGU. What about the others? They aren't to be refitted?
