I have made an award booking through Qantas for Emirates SYD/DXB/AMS. When I select seats it works but when I check it, they have either changed to something undesirable or there is nothing selected at all. Can anyone shed some light on this?

I presume you're trying to do this through Qantas' website? If so then try doing it directly in Emirates' system (your booking reference should work on both websites). 

Otherwise, I've got no idea. 

Qantas website will work only for Qantas operated flights. I have similar situation, though with BA - I could not choose seats on QF website, but could bo it on BA one.
