Friends of mine recently travelled BNE-DXB-GIG. They flew on EK and booked on the EK website. They input their Qantas Frequent Flyer codes and received points.
I thought the whole idea was you had to book on Qantas.com and travel on QF branded flights to get points through the partnership?
qfflyer if points are the only thing you're interested in then by all means book on EK. They're probably cheaper than the Qantas option.
However the real game in town is Status. To be recognised as a frequent flyer of any distinction you need to accured Status Credits. Status credits, as described by watson374 and Chris, are not accured on QFF when flying on an EK flight with an EK flight number.
So unless you're blessed to fly in First Class all the time, have minions to be on hold for you when calling the airline call centres and never upgrade (an upgrade from First does not entitle you to sit on the pilot's lap), then by all means ignore status and go for points only.

I believe you earn points but not SCs when you do that.
