sounds like somebody wants to check in before the emirates counters open, to possibly get some extra lounge time in.... or in my situation below, not have to wait 3 hours from a domestic flight arrival to an international flight depature in a different terminal before being able to go in to the terminal and browse shops, eat and lounge it.
anyway, when i was flying one year ago akl - syd in your situation we had to wait for emirates check in to open (qantas counters where open all day but not able to check in with them)

You check in with the airline who's metal is operating that flight.
If your itinerary bgeins with a domestic Qantas segment (connecting onto an international Emirates flight), then you would be able to check in with Qantas (domestically of course).

Bit late, or very late: I had a QF tix once, flying LA from AKL to SYD, tried the QF desk at AKL airport, nope, you have to check in with LA, I was told.
