Looking at a trip from MEL to AMS via DXB at the moment. I am loyal to CX marco polo... If I book a QF flight number that is operated by EK metal will I still earn club sectors and miles into my Cathay Pacific account?

What the heck? Cathay Pacific flys directly HKG-AMS. So they do MEL-HKG. No brainier IMHO.

Agreed. The AMS flight is daily and the MEL connections are pretty good, too.
I'd absolutely go with CX the whole way.

My company has corporate deals with QF so we fly them, trust me I would rather go CX all the way via HKG! But we are required to fly with QF....

Assuming you need to go via DXB, my understanding is that you will not earn miles/sectors towards CX macro Polo if you are flying EK metal but on a QF code. The only way to earn OW status in this situation is to credit to QF.
Perhaps a MEL-HKG-DXB, AMS-HKG-MEL routing is the way to go and then book a separate DXB-AMS flight (if you actually need to go to DXB)
