SAA allow 2 bags @ up to 23 kg each; will this limit be accepted by Qantas also?

If it is all booked under the one ticket then yes, qantas will allow 2 bags @23kgs, just make sure the flight is booked under the one ticket and your luggage is checked all the way through to melbourne

Yes, it is better to check it to Melbourne even if you will pick it in Perth for custom.

yes, should be no problem at all. Just ensure you are booked on the same 'ticket' from Madagascar all the way through to Melbourne. 

You will have to collect your bags in Perth and bag-drop them for the domestic flight. Will be fine.
