Assuming there is also a return flight, CX is afternoon and QF is overnight, so perhaps not much to choose between if you don't like overnighters. I would be forgetting the lounge passes and having the additional comfort on the flight in PE on CX. Would be good for CX to allow lounge pass purchase for PE customers like LH.

Work will pay for Y or PE and it can be any option but I'd prefer direct.
The person traveling is QF Silver and has a few lounge passes (Valid on QF coded flights only).

Only CX and QF fly direct.
CX is an overnight flight departing after midnight. QF is a day flight departing in the morning.
Both use A333s. Only CX has PE, QF is the new Business Suite and Y.
As you mention lounge passes will only be valid on QF.
