If I upgrade the first segment of CBR-MEL-ADL using points, does that mean I get a free 2x 32kg allowance for both flights without having to pay due to through-checking? Also, I'm assuming I wouldn't be able to access the Business Lounge in Melbourne during my stopover, so maybe I should upgrade that segment instead? Finally, how long will I be waitlisted for until find the outcome of my domestic upgrade request?

Firstly are you flying VA or QF?
If your with VA, and are upgrading using points and have upgraded one segment of the ticket, yes your bags will be priority through to ADL.
Second: do you have any status with the airlines? If your Gold and or higher you will have lounge access, if you dont and have flown Business on one sector you should be able to access the lounge in MEL. This is dependent on the lounge dragons. I have flown BNE - SYD - HBA and upgraded the SYD - HBA sector on Business and still got lounge access in BNE. I was flying with VA.

In tems of the baggage allowance - the CBR/MEL upgrade would entitle you to the 2x32kg allowance as afforded to other Business Class passengers, so presumably, yes you should be able to check 2x32kg all the way through to ADL (provided it's on the same ticket).
As for Domestic Business Lounge access, I recall only Platinum (and above) members are entitled to access the lounges on arrival, but depending on the lounge attendant's discretion I guess.
For the upgrade waitlist, if you can find a Classic Reward seat available for the same segment, then your upgrade should be confirmed instantly when requesting it online. Otherwise, it will be confirmed up to 24 hours prior to departure (if you've not requested it at the airport), but with priority given to Platinum One, Platinum and Golds over Silvers. Back when I was Silver, I've had some confirmed 36 hours prior, but others about 24 hours prior.

As a Silver member you will not receive lounge access at MEL when travelling onwards in economy.
