I think it would be like any codeshare flight, where upgrades are not available. Generally upgrades are only available when the flight is operated by Qantas.

driley28 is correct. You can only use points to upgrade when the flight is a Qantas flight operated by a Qantas aircraft.
Your best bet would be to book your travel before Qantas starts selling the new Emirates codeshares (so QF to LHR via DXB, connecting on BA to BCN), then using points to upgrade on the long sectors to LHR which are QF flights. They might call to try and rebook you onto new EK flights, but I don't see why you shouldn't be allowed to remain on your existing flights (especially as a frequent flyer with a decent number of points).
That routing involves an extra stop, but I think that's a reasonable tradeoff. Of course, there's also the fact that you're not guaranteed an upgrade to think about.
