Yes domestic check-in times apply. But if you're catching the 6am service from Melbourne, do arrive early. The QF agents have been known to get stroppy with pax who are late presenting for check-in because they've been waiting in the queue to be checked-in by the QF agents! Telling them you're late because they are slow will get them even more pissed off.
If you flying AA then I assume you going to USA. Be prepared to fill declaration at domestic terminal in Melbourne – you must know names address and phones of person whom you visiting or hotel where you booking. In USA they have crazy addresses so better to know then guess and be caught that you lying. Years ago we where going to LA and out friends should meet us at airport, so we never bothered to write down their address. We been declined to board domestic flight and just by pure luck we managed to get their address by phoning them and catching their son at home. Qantas put us to next domestic flight and we barely managed to get into LA flight – we jumped on board and they immediately closed doors behind us. Needless to say that we received all our baggage only next day.
No you wont be able to finalize check in online because of your connecting flight being operated by AA. American has said they are working on allowing web checkin for the Australia flights and its been 8 months now.
Arriving one hour prior to flight departure is definitely fine. Even though the QF agent will check your passport and thru-check your luggage, the MEL-SYD is domestic in terms of baggage cutoff and flight closing.

We are flying Qantas domestic MEL-SYD with a two hour connect to AA International.
We have check in luggage which will go straight through.
Because the first ticket is domestic do normal domestic check-in times apply?

Keep in mind Maz1 you can't use the kiosks, so you'll have to line up to be served by a Qantas CS person.
And have your passports and itinerary in your hand as they will ask for them...

I'm not that familiar with Melbourne but if it's anything like Brisbane in the morning 1hr is cutting it fine...
Personally, I'd work on getting there earlier.
