It depends whether you're interested in staying somewhere in the City or Mactan or elsewhere in the province, or if you're going for business or holiday. The most comfortable city hotels are Raddison Blu and Marriot. Both are right next to shopping centres. Marco Polo is reliable but can be a bit of a trek to/from the airport. Some of the Mactan resorts are nice (Shangri la, Movenpick, Maribago) but traffic would be a pain if you're working in the city. If you want to save your pesos, Allure is a half decent business hotel that is very easy on the budget.

We stayed at the Shangri-La in 2012 and it was lovely. It is a long way from the city though.
