Qatar airways or Emirates are both one stop options to Zagreb. Once you're in Zagreb, getting to Dubrovnik or Split is easy enough. You should be able to earn Qantas points with both airlines.
Qatar is a better experience on the main sector from Perth to the Middle East in both business and economy. Will be a luxury experience. On the leg from Doha to Zagreb though, that luxury collapses and you spend 5 hours on an Airbus A320, which is Qatars worst product. Though even on the narrow body flight you will get such luxuries such as dine-on-demand.
Emirates is not quite as luxurious on the first leg, but it is considerably moreso on the second, so it would be the best all rounder - but if the Qatar flight is cheaper, I wouldn't spend the extra to bump up to Emirates.

Qatar airways would be my choice. Hamad International airport in Doha is a breeze to transit through and the lounges are amazing.

I mean, if you want to fly onboard the A380, I'd suggest Emirates. If you want to save money, Qatar.
