Looking at QF in J class for ZQN-JNB. Connections without overnight in SYD require ZQN-SYD-PER-JNB. Some dates show NZ$5180 with J seats all the way, others show exact same price with notation that PER-JNB will be Economy. What is going on here?

Could it be South African Airways for the Per Jnb leg?Sometimes if it's another carrier they charge full y class(As many airlines do).Did you try booking it as a multi leg flight? ie Zqn/Syd/Jnb/Syd/Zqn.

What I don't get is that the price shown is the same every day for the same sectors, yet some days you get J on every leg and others you only get Y on the PER-JNB leg (always operated by SA). You'd think that on the days where you only get Y the fare would be less, full Y or not? Compare 09 Nov and 10 Nov to see what I mean.

Multi doesn't work - you can't get the through booking (QF allows only 2 sectors per day) so you have to o'nite either SYD or PER. Stupid.

Could it be that when j class is booked if there is a y class sector it only books full y....which is exxy.Try booking with a reputable travel agent who can access all fares available for sale through the reservation system.Might be a slight variation in the price but you may get the y class sector cheaper.I not saying to book with them but this could clarify whether they charge full y class when you book a majority j class flight.Also sometimes j class can be priced different for the same flights ie more flexi or more restrictive.
