I'm flying syd-kul and QF has no direct flights, so I'm flying MH instead. The Qantas website won't let me purchase the MH direct flight online (searches only show the QF-SIN-KUL options). If I purchase my flight directly with MH, will the flight show up on my QF account and will I be able to request a points upgrade? If not, is there another way to use Qantas points to upgrade the MH flight?
You can only use points to upgrade flights with a QF flight number operated by either Qantas, Air Calin or LATAM. Qantas also can't sell the SYD-KUL flight operated by MH as they don't have a codeshare deal with MH.
You could fly via Singapore and possibly use points to upgrade the QF SYD-SIN leg but otherwise you're won't be able to on an MH ticket.
It's also possible use Qantas points to purchase the flight from SYD-KUL but you won't be able to upgrade. A oneway business class reward is 65,000 points.
American Airlines also has a sale on AA miles and you can purchase enough miles for a return business class award ticket for ~AU$2080 + taxes (~$300-400) which would still work out cheaper then the current $3157 that MH is charging for a return ticket. Obviously you'd need to check if their are even Business class reward seats on the flight you want before going down this path.
I think to redeem an award on MH you still need to go through the call centre

However, you're right in that no upgrades are possible on Malaysia Airlines using Qantas Points. Points-based upgrades using Qantas Points aren't exclusive to Qantas flights though: you can also upgrade Aircalin and selected LATAM flights when travelling on a QF flight number.
Also if you go via Singapore you will find that the Sin/Kul leg will be on Jetstar Asia and most likely will not have a Business Class Configuration.
Jetstar Asia has no Business for sure!
FYI, You will need to rush other side of Airport to get your Jetstar Asia boarding pass as their system isn t compatible with Q (at least 3 weeks ago) and they need to check your identity.
For MH, 737 business Class is a joke + you won t have anything special for a 45m flight!

You can't use Qantas points to upgrade on anything but Qantas (not EK and not oneworld).
